A security guard at a power plant finds a shriveled corpse on the electric fence. At the FBI, Booth's boss Andrew Hacker flirts with Brennan. Upon arrival at the power plant, Brennan tells Booth that Hacker wants her. Booth thinks it would be awkward if Brennan dated his boss. Sweets arrives, and asks a personal favor: Daisy would like another chance to prove herself. Sweets has taught her breathing exercises and other methods of exercising self-control. Brennan is reluctant, but agrees to a twenty-four hour probationary period. Local police believe the victim fried to death on the fence, but Brennan smells myrrh and frankincense. This is an Egyptian mummy! Cam finds blood on the legs from an arterial spurt. Since the blood is all over the mummy, it must have been in front of someone when they were stabbed.

At the Lab, Daisy tries to contain herself from her usual overenthusiastic outbursts, and finds that the mummy is male. Brennan notices that the chest cavity is cracked open, and finds evidence that something was stored inside. Brennan is uncharacteristically excited over this anthropological find in a very Daisy-ish manner, and the two unexpectedly bond. Booth learns that an environmental group found the mummy in a dumpster, and used it in a protest at the power plant. He calls various museums to ask about the missing mummy. Hacker interrupts, wanting to know if Booth and Brennan are dating. Booth insists their relationship is completely professional, and gives Hacker his blessing to date her. Cam can't find a match for the blood. Brennan notes that the mummy was decapitated. If Angela does a facial reconstruction, maybe they can match it to a coffin painting. Excited by their task, Daisy and Brennan work late, while Sweets keeps surreptitious tabs on Daisy. They realize that the mummy had Antley-Bixler syndrome, a congenital disorder characterized by deformities of the skeleton. After consulting a reference book, Brennan identifies the mummy. It is Anok, "the Boy with the Bleeding Heart." According to legend Anok's older brother Meti fell off his horse, and Anok trampled him to death to ensure that he would ascend to the throne. Anok insisted he was innocent, but the enraged Pharaoh cut off his head. Anok is on loan to the Jeffersonian from the Egyptian government. They must speak to the curator. When Brennan leaves, Daisy snaps at Sweets that she doesn't need to be supervised.

Booth and Brennan meet with Leland Frankel, an intern in the Egyptology Department. Dr. Kaswell heads the Anok exhibit, which opens on Friday. Frankel hasn't seen Dr. Kaswell for a day or so, as she is busy preparing Anok. Inside her office, which is locked, they find blood dripping from Anok's coffin. Booth removes the cover to find Dr. Kaswell dead, with her left eye gouged out. Cam confirms that the blood on the mummy is Kaswell's. Hodgins finds metallic flakes around the eye. Daisy's findings suggest that the weapon was also used to extract the item in Anok's chest. Kaswell must have known what was inside. Unfortunately, her notes are missing. In Booth's office, Booth and Brennan speak to Steven Turnbull, who coordinated efforts between Kaswell and the Egyptian National Museum. Kaswell gave her notes to Turnbull, who gave them to the Egyptians. He agrees to also hand them over to Booth. Did Kaswell have any enemies? Turnbull mentions Dr. Wheaton, Head of Ancient Rome Culture and Artifacts. Kaswell received funds for her exhibit while Wheaton did not.

Hodgins finds traces of iron, carbon, silicon, manganese, and phosphorous on Kaswell. This means that the murder weapon was forged in Ancient Rome. Booth tells Brennan he has reservations about her dating Hacker. If they go out, they'll talk about Booth because Booth is all they have in common. Brennan assures her partner that they won't think of him for a second. Booth and Brennan confront Dr. Alexander Wheaton. He did argue with Kaswell, but didn't kill her. As Booth presses Wheaton, Brennan notices that an early steel scalprum is missing from Wheaton's shelf. It could be the murder weapon. Hodgins has identified crushed mammal bone, kermes insect, and wood legume in the particulates on the mummy. Angela realizes these are ingredients in paint. If she scans the chest cavity, she can analyze where the paint seeped into the tissue, and reconstruct the item in the chest. Before the Squints can act, Cam arrives with Azita Jabbari of the Egyptian National Museum. She wants the mummy back in Cairo at once. Brennan explains that they need the mummy to solve the murder. Azita tells them that Leland Frankel arranged CAT scans of the mummy a few days ago, and is surprised to find that the scans were not among the papers they received from Frankel.

Frankel is interrogated, and he admits that he never officially worked for Kaswell. She had agreed to be his doctoral advisor, but then she backed out, claiming that she was too busy. Frankel signed on as an intern to change her mind. He admired Kaswell. It was his idea to do the CAT scans, but he never saw them. At the Founding Fathers Bar, Brennan has a drink with Hacker, and regales him with tales about Anok. Hacker is charmed. When Hacker asks what's good to eat there, Brennan tells him that Booth likes to order meatloaf, but without the hardboiled egg. His mother used to tell him it was a human eye. Hacker wonders about her partnership with Booth, but Brennan changes the subject. She gets a text. They need her at the lab. Brennan reschedules their date for Friday. At the lab Angela begs Brennan for details about her date. Angela is shocked to learn that Hacker is Booth's boss. No wonder Booth is upset. She puts it bluntly: Booth wants to go out with Brennan. Brennan changes the subject. Hodgins tested each section of the chest to determine the color of paint that belonged there. Angela refined the image, and found an impression of hieroglyphs. Some of the paint had faded, and certain characters are incomplete, yet this could tell them what was in the chest. Sweets finds Cam slicing a brain. He wants relationship advice, and badgers Cam into giving it. She says that Sweets should demonstrate more trust in Daisy. He has to let her make her own mistakes. Sweets thanks Cam with a hug that Daisy walks in on. A courier dropped off the memory chip from the machine used to image Anok. Cam happily rushes off. Sweets tries to apologize, but Daisy leaves to work the case.

The Squints examine the CAT scan images. The object in the chest appears to be a stone with something embedded in the center. Angela enhances the image. Hodgins recognizes the shape and structure of the object: it's a giant ruby! Anok's bleeding heart refers to the ruby. Cam realizes that Azita Jabbari might have seen the scans. She also tried to stop their investigation. Is she the murderer? Azita protests her innocence, and in an effort to help the investigation, she asks for the hieroglyphs from the chest. Azita identifies a signature. The message is from the Pharaoh's wife: "My heart bleeds for my guiltless son." This could change history! Azita and Brennan decide to call the Natural History Museum in New York, and have Meti's remains shipped over. They can try to determine his cause of death. Hacker finds Booth at the FBI, wanting to know if Brennan is dating him because he is in a position of power. Booth assures her that "Bones doesn't feel the pressure to act or do or say anything that she doesn't want to. And no one can make her. " Hacker feels better... and then advises Booth to try the meatloaf with the egg at the Founding Fathers Bar, promising that it doesn't taste like an eyeball. Hodgins finds a fingerprint on the mummy. Meanwhile, Booth confronts Brennan. He specifically asked her not to talk about him, but she did anyway. He doesn't want Hacker to know details about his personal life. Furthermore, the things that he tells Brennan are for the two of them; no one else. Hodgins interrupts. The fingerprint belongs to Alexander Wheaton.

Wheaton explains that he went to apologize to Kaswell after their fight. Kaswell accepted, and showed him the mummy. It slipped, and Wheaton put his hand out to stop it. Kaswell also showed him the scans. He knew about the ruby, but would never betray her trust. Booth doesn't believe him, but Wheaton insists that the scans were in Kaswell's notes. Turnbull would have had them. Turnbull is interrogated, and he confesses. He saw the CAT scans, and tried to steal the ruby. Kaswell caught him, they argued, and he killed her. In Egyptology Storage, Sweets finds Daisy. He finally apologizes, and tells her that she's a smart, capable woman who deserves respect. He was only keeping tabs on her because he wants her to succeed to badly that it kills him when she doesn't get what she wants. The couple makes up in Cleopatra's bed. At the Jeffersonian Egyptian Exhibit, Brennan explains to Booth that Anok did not kill his brother. Meti suffered from brittle bone disease. His fall from the horse killed him. Booth is impressed: Brennan has changed history. Brennan believes that Booth changes history with each arrest he makes. He keeps the world safe. Booth asks about Hacker. Brennan didn't invite him to the exhibit because this case belongs to Booth and Brennan. It's theirs, and that's how it should stay. The Squints interrupt: the Ambassador is about to speak. Brennan adjusts Booth's bowtie, and they join the party.
